It's alleged a group of about 20 pro-Palestine protesters approached Miznon restaurant on Hardware Lane at about 8.15pm.
Several people in the group are accused of becoming involved in an affray where chairs were thrown and the restaurant glass door was damaged.
Police carried out three search warrants yesterday morning in Essendon, Footscray, and Richmond, and arrested three people.
All three were charged with assault, affray, riotous behaviour, and criminal damage.
A 50-year-old Richmond man faced court yesterday afternoon.
A 48-year-old Footscray woman and a 28-year-old Essendon woman were both bailed to appear in court on September 25.
The investigation into the incident continues.
